Is it safe to spray your hiking boots (Merrell Chameleon) with silicone waterproofer if they have Gore-tex?

Your Merrell boots use Gore-tex on the lining of the boot to keep water away from your feet, so coating the outside surfaces in a waterproofer will not damage the Gore-tex layer.
Gore-tex is usually used as a coating on the fabric portions

Yea its just fine just use a good waterproofer.

Use mink oil cream, kiwi camp dry or neats foot oil if really dry followed up by kiwi wet proof or maybe ( bees wax. 2nd choice) after the 1st oil treatment soaks in deep.
Mink oil creams and liquid neats foot oil are great products to keep leather
